What kind of PCI FPGA card are you using? Is it Insight Eletronics (Memec) Spartan II PCI card? Can you describe your system (CPU, PCI cards etc)

CRT app has been tested on RedHat 7.0 system and it works ok. It looks like your system configuration is a bit different and this is causing problems. Can you somehow disable "Configuring Kernel Modules"? If you can boot the system somehow, before you start the PCI CRT driver, do a lspci -vv command. After you can try to manually start the PCI CRT driver and the X Windows.

If you won't be able to boot the system, can you take the PCI FPGA card out and boot and send the output from command 'lspci -vv' to this list.
